I’d lean towards him being Raeghar’s son. Then as a Targaryen/Stark he becomes the song of “fire and ice”…

Yeah, but George R.R. Martin stated that he based the story on the Wars of the Roses, which ended when Henry VII Tudor married Elizabeth of York, daughter of King Edward IV, partially to solidify his weak claim to the throne. My position is that Daenerys Targaryen is the Henry VII character and Jon Snow the Elizabeth York character and their wedding bringing together three powerful and respected houses, Jon – Baratheon and Stark, and Dany- Targaryen, solidifying a weak claim from a bastard and the last surviving member of an exiled house, and allowing them to rule side by side. I imagine that they’ll have to join forces at some point to battle the white walkers using Dany’s dragons. If Jon is already a Targaryen then Dany is wholly unnecessary and her story is kind of pointless except for the fact that she’s hot and she has dragons.
I think we’re going to find out that Robert, drunk and jealous of the attention Rhaegar was giving Lyanna, forced himself on her. At which point Rhaegar takes Lyanna to Dorne to get her away from Robert, but she’s already pregnant because his “seed is strong”. We really only have Robert’s side of the story at this point so anything could have happened. Jon has black hair like all of Robert’s other bastards and George is keeping his parentage under some pretty tight wraps for it to not be something shocking that no one has thought of yet, and as far as I can tell I’m the only one that has this theory, but I really haven’t searched a lot of message boards to see if anyone else is thinking this.
I very well could be wrong, but to me him being Baratheon makes more sense then him being Targaryen. If I was writing it, that’s what I’d do.

No, but it is pointless, the Baratheon name carries weight in the south half of Westeros, the Stark name carries the north half. Do you remember the conversation Dany had with Tyrion about how she’s going to get the families with power and influence to follow her? If she marries someone that is from those two families, now she has some clout, and Jon, being a bastard, has some legitimacy. She’s already Targaryen, marrying another Targaryen does nothing for either of them. The incest is also portrayed as being the reason for the madness Aerys II Targaryen and Joffery suffered from, I doubt the main protagonists are going to end up in an incestuous relationship.
sad part is that because the old fat bastard has taken so long to finish the story, the fans have concluded the logical outcome to the story. So now he either gives the fans what they expect and everyone will be all smug like “fucking told you so”,
or he backflips on everything he has hinted and proposed at (a la How I Met Your Mother), presents a considerably different, possibly darker and most likely shittier ending just to shove it to all the fans that thought they had him figured out.
knowing his storytelling, i am putting money on the fact it ends shit for everyone that’s a half decent character and the final scene is Martin saying “life isn’t fair, why the fuck should my books be?” cuts to black
